It is set in the continuity of the animated series Spider-Man 2099 and serves as a sequel to Spider-Man: The Animated Series set on Earth-92131.

Plot

97 years in the future, Spider-Man breaks up an attempt by a new faction of the Green Goblin gang to steal a high-tech component, only for the device to be destroyed in the fight and the gang to escape. Miguel reports back to the Spidercave before leaving to spend time with his girlfriend Dana D'Angelo, but continually falls asleep for exhaustion.

Meanwhile, at their headquarters, the Green Goblins are revealed to be working for the resurfaced Green Goblin. They plan their next strike at Alchemax. The Green Goblin attacks a press conference commemorating the new CEO of Alchemax.

Mayday insists that her father's nemesis died after the last battle with Spider-Man. Not wanting her successor Miguel O'Hara facing the Green Goblin, he orders him to give up the Spidersuit and Miguel begrudgingly complies.

At a nightclub, he and his girlfriend Dana are attacked by the Goblins, revealing that the Green Goblin knows Miguel's identity; simultaneously, the Green Goblin ambushes Mayday in the Spidercave, injuring her and her guard dog, Peter, with his trademark pumpkin bombs.

Mayday is hospitalized, and Miguel convinces Jean DeWolff to explain the truth surrounding Green Goblin's disappearance.

Eighty two years earlier, the Green Goblin kidnapped Felicia Hardy. Peter Parker as Spider-Man was brought to the ruins of Ravencroft Institute three weeks later to discover Felicia had been tortured by the Green Goblin, who uncovered Spider-Man's secrets and used the Goblin formula to drive Felicia insane to make her into a female version of himself. Spider-Man pursued the Green Goblin. Felicia overcame her brainwashing and killed the Green Goblin before suffering a mental breakdown.

With two leads on who the new Green Goblin could be, Miguel, as Spider-Man, first questions his mother, and Felicia Hardy's granddaughter, Conchata O'Hara, and his brother Gabriel O'Hara, who both deny any involvement with the Green Goblin.

Miguel then seeks Alchemax operations manager and Norman Osborn's great grandson, Normie Osborn, who resented Anderthorp Henton, for taking over the company after the apparent death of Tyler Stone and arrest of Kron Stone. On the company yacht, Miguel overhears Normie give the Goblins access codes to steal the company's equipment in exchange of killing Henton. The gang intends to kill Normie under the Green goblin's orders, but Miguel rescues him before the yacht is destroyed by an orbital military satellite, turning him to the police with his recorded conversation with the Goblins.

Returning to the Spidercave, Miguel analyzing the stolen components per Gabriel's expertise, learns that the Green Goblin has created a satellite-jamming device to hijack military satellites and strike ground targets at will.

Tracing the Green Goblin to the abandoned Oscorp building, Miguel discovers that Gabriel O'Hara is the Green Goblin, who reveals that after kidnapping Felicia Hardy, he implanted her with a microchip built from cutting-edge genetics technology, infused with the Joker's consciousness and genes, laying dominant in Felicia's gene pool until passing onto Gabriel O'Hara, slowly turning him into a Norman Osborn clone. The Green Goblin explains his plan to destroy three targets by satellite: the hospital where Dana is recovering; Miguel's home with his mother; and the Spidercave, where Mayday is; before attacking Neuva York City.

During the fight, the military satellite to redirected to target the Oscorp building. Miguel webswings one of the Green Goblin's own pumpkin bombs back to him, injuring him enough for Miguel to destroy the Green Goblin's microchip, reverting Gabriel to his old self and destroying the Green Goblin permanently. The pair escape the building as as it and the satellite-jammer are destroyed.

With the Green Goblin's henchmen are arrested, Gabriel and Mayday acknowledge Miguel's worth to the Spider-Man mantle. Having defeated the original Spider-Man's formidable adversary, Miguel dons the Spidersuit and swings off into the abyss of the city.
