Charles' history is likely the same as that of his Earth-616 counterpart up until the events of the Twelve.
He was pleased to see Scott Summers in control of Apocalypse's power. He sent the X-Men out to engage the Brotherhood, and was afraid that Scott would lose control. When he did, he sent the X-Men to take them down. His ultimate fate is unknown.
